Q: How many folders can this hold?

It can hold quite a few. Obviously depends on how much you have in each folder, but I use these in my classroom and they get the job done for me. I have all my preschool papers organized with them. I have 3 bins, each have about 25-30 file folders and each file folder holds anywhere from 10-40 papers.

Q: will my 12 x 12 scrapbook paper fit in this?

The box is not entirely square. The bottom measures 12in, the top is 14. Height is exactly 12 inches. I could easily drop a foot long ruler horizontally across the bottom, but standing up the lid won't fit perfectly. If you'll notice the undersurface has ridges. The flat areas are EXACTLY (or pretty close) to 12 in, so there the ruler fits; but the ridges are 1/2 cm deep, making those spots less than 12in. I agree with Pru. By the way, I purchased this specifically from Akro-Mils for around 25$ thinking it was the same as an extremely sturdy version I bought from the same company, but as with all things it seems, quality went down. The tops are flexible, but not made such that the 12in paper would fit.
